I have now put 2 coats of polycrylic on the fuse and am ready to install the windows.    This picture is of how all of the pieces come together.  The top piece is just 2 pieces of fiberglass layed over one another and epoxied. 
After it dries, I cut out the desired shape.  The plastic material is cut slightly smaller than the holes in the side of the fuse, so it will fit inside.  Once the window is glued together, I just push the whole assembly into the side of the fuse and glue it.  
Lesson learned, apply enough CA and even pressure to completely adhere the window frame to the fuse side.  If you don't you will have a mess later when there are air bubbles trapped under the frame. 
 It makes for some frustrating sanding.  Notice the missing window, I destroyed the frame due to an air bubble...
